Any story that runs for more than 15 years certainly has many intriguing twists and turns in it. Naruto and Naruto Shippuden not only provide a complex storyline, yet it also has some shocking reveals regarding the characters and the universe in the series.
This anime has tons of plot twists that managed to shock fans. Numerous theories from fans have been confirmed and disproved, making the Naruto universe even more interesting to follow.

1. There are Numerous Bijuu/Tailed Beasts
Earlier in the series, the Nine-Tails was depicted as a one-of-a-kind creature, the only evil beast that targets Konoha during its bloodlust hunt.
There’s also Shukaku, which was sealed inside Gaara, after a similar situation that also happened to Naruto, yet both beasts aren’t related.
Naruto Shippuden reveals that there are actually 9 Tailed Beast, and Konoha has sealed them into human hosts called jinchuuriki for several generations. They aren’t just intelligent beings, but also parts of the same creature. Sage of the Six Path defeated the Ten-Tails and split its chakra into nine different animals to prevent it from being revived.
2. Sasuke Leaving Konoha
One of the most shocking and significant turns of events earlier in the series is the moment Sasuke decides to defect from Konoha. Believing that he’s weak and incapable, especially in comparison to Naruto, Sasuke went to join Orochimaru who promised to make him stronger.
This led to Sasuke taking the role of the main antagonist in most parts of Naruto Shippuden.
Naruto chased him to the Valley of Death and fought him, resulting in one of the best episodes in Naruto. More surprisingly, Naruto lost the fight, and Sasuke escaped when he was still unconscious.
3. Kabuto Turns Out to be a Spy
Kabuto Yakushi was introduced in the Chunin Exams arc as a kind-hearted innocent person. With his intelligence and ninja intel, he helped the less-experienced Team 7 to pass the first stage of the exams.
In one of the episodes, he’s revealed as a spy for Otogakure, providing Orochimaru with intel on the examinees in preparation for their future attacks.
4. Akatsuki is Led by Jiraiya’s Former Student
Akatsuki is the most powerful crime organization in the series. As its members were gradually revealed, the leader of Akatsuki was still very much a mystery. His MO and identity remained that way until the arc where Jiraiya meets Pain.
Jiraiya tracked down and fought Pain who fought using 6 different bodies. He managed to kill Jiraiya using this technique.
5. Tobi is Actually Obito Uchiha
Tobi was different from the other Akatsuki members: he would often act cowardly and annoy his teammates. There were so many speculations regarding Tobi’s real identity. However, Tobi’s demeanors and attitude were just a facade, he’s actually a cold-blooded killer, and possibly one of the smartest villains in Naruto.

6. The Uchiha Massacre Wasn’t Itachi’s Intention
The only thing that drove Sasuke into killing his brother Itachi was to avenge his entire family. Itachi massacred the Uchiha clan, telling Sasuke that he did that to test his own abilities, and he only left Sasuke alive to give him a potential challenge in the future.
However, shortly after Itachi’s death, Sasuke and the fans realized that he’d been telling a lie, and the fans’ perspective about Itachi was completely changed after that.
The Uchiha clan planned for a coup d’etat in Konoha, and Itachi was ordered by the elders to wipe them out. Itachi had to do it to prevent a war, only leaving his beloved brother as the sole survivor, allowing himself to be seen as a relentless, heartless criminal.
After he learned about this, Sasuke was furious and had the intention to destroy the entire Konoha to punish them for his late brother’s sufferings.
7. Sharingan Causes the User to Go Blind
Certain Jutsu like the Sharingan are some of the most powerful techniques in the Naruto universe. They grant the users certain abilities, such as copying any technique they see, and can be developed into a more powerful Mangekyou Sharingan. However, unlike most eye-related techniques, all of these powers come with a terrible cost.
The Mangekyou Sharingan can only be obtained through the death of a loved one, and upon prolonged use, the user will become permanently blind.
To make things worse, in order to cure that, the user has to steal a Sharingan eye from their close relatives and transplant it to get the Eternal Mangekyou Sharingan.
This secret has caused generations of bloodshed in the Uchiha clan.
8. Naruto is the Son of the 4th Hokage
For most of the series, Naruto didn't know anything about his parents. However, in one of the episodes, he eventually meets the two of them thanks to a jutsu created by his father: Minato Namikaze, the legendary Fourth Hokage. Minato sealed the Nine-Tails into his son, believing that one day he would master its power and use it to protect the world.
Not only that, but Naruto's mother, Kushina, was the previous Jinchuuriki of the Kyuubi, and she is a descendant of the once powerful Uzumaki clan. He then explains why they chose to seal the Nine-Tails inside him.
This revelation of Minato and Kushina provided viewers with great knowledge of Naruto and the history of the village of Konoha.
9. Gaara as the Kazekage
Earlier in the series, Gaara was a terror to Konoha and a tragic outcast from Suna Village. His flashbacks showed him dealing with the hatred the entire village had towards him and surviving multiple assassination attempts as a child.
Fighting Naruto made him reconsider his perspective of the world.
In Shippuden, it is revealed how far Naruto's influence has taken him: within just a few years, Gaara has become the Kazekage, the beloved leader of his village.
10. Kaguya Ootsutsuki
The final arc sees the five Villages band together to protect the ninja world from its greatest threat. At first, this threat appears to involve Obito and Madara Uchiha, but the ultimate battle turns out to be against Kaguya Otsutsuki, a celestial being who had been sealed in the moon but freed by Black Zetsu. Since Kaguya was a completely unknown and unpredictable character, fans were shocked by her debut.
It turns out that she had always had a connection with the series as she was the originator of all the Chakras on earth, and the mother of the Sage of the Six Paths. Sasuke and Naruto are the reincarnations of his grandsons: Indra and Asura, which makes Kaguya's debut even more surprising.
